Sorry, not a SyncBack issue. The Programs > Run Before/After functions simply pass the script command-line to the OS (same as if you typed it into a command prompt). SyncBack then has no further interaction with it except to optionally wait for it to finish and optionally react to its return value. If the script does not stop (have you tried Task Manager > Processes, checking for cscript.exe and/or wscript.exe?), you may need to reboot.
